Suggested itinerary:
Day 1 - Tour Cochin (check out some of the things to do in my Cochin page)
Day 2 - Head to the Kumarkom backwaters. There are trains from Cochin, or cab can be rented. If you don't mind spending a bit, houseboat is a great option for overnight stay on the backwaters. Otherwise, just boating around the backwaters and exploring things around there like the bird sanctuary, Vechoor church, etc., is fine. There are also places to stay by the backwaters.
Day 3-5 - Head to Thekkady from Kottayam. You may have to rent a cab for this. Stay in Thekkady for 2-3 days. There's Periyar tiger reserve, the periyar lake boat ride, elephant ride, and just enjoying the cool climate. There are trekking options that can be arranged. They have Kalaripayattu shows in the evening.
They can stay in Hotel Ambadi in Thekkady. Pretty nice place and helpful staff. They can help arrange activities around there.
Day 6 - Head back to Cochin. If there's time till train, can do some more walking around Fort Kochi.

Also, i think hotel Ambadi has some package with houseboat in Kumarakom. Check their website.http://www.hotelambadi.com/

Hope this helps.

Travel Tips for Kochi

When is a Hotel not a Hotel

by cochinjew

Attractive signs for Hotels abound, but in Indian English, a hotel is more like a restaurant.. as in vegetarian hotel. Smaller tea shops are also called Hotels to add to the confusion Asking the owner of a tea stall for directions, he abandoning his work, accompanying me to my destination, makins sure I dont get lost along the way..

Car Hire for a few hours in Cochin

by cochinjew

you can email sunil or suresh at info@indiatouristland.com and ask them to arrange a taxi for the duration of your stay. The Cruise ships come right up to the town so the distance is not a problem, you should take the taxi to fort cochin and see the sights there.. look at various VT pages of Cochin for information.

They have helped me above and beyond duty on several occasions and have become friends..

Neat old houses line Jewtown and many of those buildings were built by the Jews that had immigrated here. Today one will find many little shops, a tourist business and various crafts man that work here. An attractive area that is not very busy and good to be explored.

St. Francis Church

by MikeAtSea

This is India’s oldest European-built church and today the Church of South India. A tombstone inside the church marks the place where Vasco da Gama was buried in 1524. His remains were later transferred to Lisbon. (Shoes have to be removed to enter the church.)

The Indo Portuguese Museum

by cochinjew

is really a misnomer in that this is a religous museum, mainly the Catholic variety which is common in Kerala. Painstakingly gathered and curated by my friend Densal on behalf of the Bishop of cochin, one sees various artifacts of church architecture of kerala and also a bit of history of christianity, one of the oldest branches of that religion in the world.
It is housed in the compound of the Bishops Residence right in the heart of Fort Cochin and is well worth a visit.
