Baguala Bay Resort: Big rooms and close to ports for Lease Islands.
Baguala Bay Resort is on the Leihitu side of Pulau Ambon, and a good place to stay if you are going to the Tulehu ports and heading to Seram, Saparua or other Lease Isalnd the following day. It is fairly up market with large clean rooms starting from 350,000 rupiah (approx US$ 40 in Jan 2011). There is a good swimming pool, a very decent breakfast, and the restaurant serves a range of good quality meals at very reasonable prices. The staff are friendly and helpful.
Be aware that on Sundays the pool is open to everyone so many local families come to enjoy the facilities. By 6 o'clock in the evening, the calm returns again.
Unique Quality: Sunset views from the restaurant across to Leitimur are beautiful.

Hotel Amboina: Fairly central, but nothing exciting
Wasn't quite sure where to stay because I had two nights before my flight to Banda. After ringing a few of the budget hotels - they were all full - I booked a room at Hotel Amboina. While clean, the reception area is nothing exciting. The room I had was box like with minimal furnishings, and the window opened onto a brick wall. The hotel is close to some decent restaurants, walking distance to the Pelni office, and close to the NBA office for booking flights to Banda or Seram.

Penginapan Patra, Laha village: A great place to stay close to the airport
The city of Ambon (Kota Ambon) is 30 km or about 45 minutes drive from Ambon (Pattimura) Airport. For early morning flights this can be a bit of a hassle. Penginapan Patra is a small hotel/guesthouse located in Laha village just 2 km from the airport. There are a range of rooms priced from 11$ US to 23$ US. The more expensive ones have air conditioning and a T.V. The rooms, including the bathrooms are very clean. The owner is very friendly, and coffee and tea are available (free) at all times. There are pleasant views from the upstairs rooms and nice sitting areas both inside and outside the hotel. When I stayed in January 2011, there were no rumah makan (restaurants) open, but there are plenty of warung sellin snacks and drinks, and in the evening, women set up stalls outside their homes and sell fried tofu, friend bananas and other fried goods. I had a delicious meal for 4500 rupiah - about 50 cents! I went for a walk around the village - the villagers were very friendly. In the morning, the owner gave me a lift to the airport in plenty of time to catch my 8 o'clock flight to Makassar.
Unique Quality: Highly recommended for a one night stay close to the airport - I've heard some of the other accommodation near the airport is not always clean.

Hotel Mutiara: Ambon's best hotel
After unpleasant rooms at Hotel Manise, Ambon (one has no window, one has a strong odour of cigarretes, and the last one has a broken wallpapers and leak sign at the ceiling), Mutiara hotel is seriously way better than our previous hotel. After Hotel Manise, we did actually spend one day to shop around before we made our decision where to spend the rest of 4 nights in Ambon. After some serious visit, we chose Hotel Mutiara.
It is 2 star hotel but seriously way better than most of 3 stars hotel in Ambon. It located near by the Pattimura statue (Lapangan Pattimura) and Gereja Maranatha. Well known as the accomodation for tourists and high-level government staffs. The room is clean and not tacky, the TV is small (but who cares), the room size is good, you can choose between shower and bathtub (the bathtub is quite new), seriously clean (no cockroach and other siblings of it), has a nice lounge and good restaurant. Breakfast is standard but you can always pay for extra. If there's a downside perhaps this hotel not for those in tight budget. Their double deluxe room with bathtub costs us around 49 Euro/evening. So it can be pricey for some but seriously it worth the price if you compare to those in the same price range. Staying in Mutiara gave you a feeling like stay at your family's house. It's hommy and relaxing.
I believe they only have around 22-30 rooms in total :)
Unique Quality: very clean rooms, very clean bathrooms (after twice stay in different room the level of hygiene is seriously good), a very helpful receptionist and manager (especially the manager can help you with a good tips to nearby Lease islands and tips on accomodations or even the price range of transportation and accomodation-they even willing to share their mobile number in case you need their helps!) Seriously top. Good lounge....well interneting can be done at the lounge but not at the rooms...the wifi is not there yet :)
It doesn't have a lift. So it seriously a good jog from first floor to its third floor.

Hotel Manise: Just For Your Reference
This is the best hotel in many hotels in Ambon. The location is very strategic and near from every public place in Ambon City. The rate of each room hotel not too expensive i guess. Or maybe you can find your best hotel by your reference.
Unique Quality: Live music, Karaoke, Restaurant, are available in this hotel.
