when i went to japan, i went with 11 other highschool students and my techer. we didnt exactly have a ton of cash so we went to kyoto cheapest inn. it was fantastic! the man who runs the hostel lets you borrow bikes and has free internet and shower acess. like many buildings in japan, it is a compact multi-story building, and the stairs can get a little old, but if you want to go up to the roof you can get an amazing view of the area. its also located right next to a local ramen shop that is very foreigner friendly and cheap! we got 3 orders of chicken, 4 orders of rice, 3 cokes, and 3 bowls of ramen for just 800 yen($8)! we also got to meet quite a few interesting gaijin and locals that were staying there. overall i would say 8 out of 10. oh i almost forgot, its only 4 blocks from kyoto station!

"Kyoto Cheapest Inn" - Funny name for a hostel... I was telling my friends what would happen if we were to enquire about the direction to get to this place? The locals may thought that we were asking them where we could get the cheapest accomodation in Kyoto :P We also booked this inn through www.hostelworld.com The room is bigger than the one that we had in Toyko and also very clean. We had our own private toilet too :)
what more can i say, i dont think you can find a cheaper place than this.
Tatami is 900 yes per night. Tatami is a just a small space on the floor, there is also domitori beds (2000 yen), and rooms, check the site for rates.
the staff is nice, they have a rooftop and you have the chanse to meet backpackers and exchange tips for your fouther journey.
