Urban Hotel Kyoto
Usually staying in hotels in Japan are expensive, but not this business hotel in Kyoto. Although the rooms are quite small, it's good enough for a nice rest. I booked this hotel through www.yahoo.co.jp, and it turned out to be 6000 yen/night for a double room!
It's better to drive to this hotel, but I suppose you can also get public transportation. It's also only about a 15 minute drive from Kyoto St., and about 15 minutes to Shijou-Kawaramachi.
The hotel is definitely not dirty, but actually quite comfortable if you're not claustrophobic
