Hi fellow travellers,
I have 8 days alone back-packing in Palawan in early August. I fly in and out of Puerto. My question is this. Should I spend a whole day cruising the islands of Honda Bay and have one day doing the same in El Nido.......or should I spend 2 days in El Nido??

You can do HBay in a day, no big deal. You need at least 2 day in ENido to do some tour. If its up to me, I will drop HB & add the days to other places.
I've been to Honda Bay long time ago, twas beautiful but if you're going to ElNido...I'd give the other amiss. they're both beaches, but ElNido is amazing. I'd much rather go to the subterennean cave, i did it too long way back but twas great boating inside the cave and watching the stalactytes and stalagmites in spectacular formations. Have fun! I forgot to say, I live there (P.Pricnesa) once in awhile.
Marine Park near El Nido is one of the most beautiful places I have ever been... So my advice for you to spend 3-4 days there, but August is not the season and I cannot guarantee you will have good weather...
Near Sabang there is underground river, which is in UNESCO list, and you can hardly find the same anywhere else.
HB is a small area, 1-2 days will be enough. Don't forget to buy pearls in PP, they are really cheap there :)

Seconding Melek above: Yes, the one I've mentioned previously, see the Sabang underground river called St. Paul Subterranean River National Park, about 8kms of navigable cave by rigger boat, amazing rock formations inside the cave. If you join a group tour available in Puerto Princesa City (my occassional home), you'll be taking a lunch at the national park in the middle of wildlife - there are monkeys and those huge monitor lizards, although to be honest I don't enjoy that much as they're sticking their toungues out while I'm eating and they could be really huge, bigger than you. But there are rangers at the park, so you don't have to be scared. it's on the Unesco world heritage site and a contender last year or the other for the 7 wonders of the world (along with the famous Tubataha Reef, also in Palawan).
