If you don't have a huge budget for the pricey island resorts then your next best bet is to find accommodation on the mainland. You can then use that as a base for exploring the many islands and also the Great Barrier Reef.
The Reef Oceania Village Resort is a fairly good option because it wasn't too expensive yet it was comfortable with plenty of room. It also has a small swimming pool and tour desk.
