While looking for a not too expensive place to sleep in the heart of Berlin for a party of 6, we found this apartment. It had 3 bedrooms, living room, dining area, kitchen and 1 bathroom. The apartment was clean and very spacious with new basic IKEA furniture. Only the bathroom was rather small. There was a dishwasher and washing machine. Bed linen and towels were provided.
There are also smaller apartments and studios available.
We booked through www.booking.com.
Unique Quality: The location was excellent in a quiet area next to the Holocaust Monument (we could see it from our window) and only one block away from Unter den Linden and the Brandenburger Tor.
There are restaurants, a supermarket, internet cafe and a bakery closeby. There is also a playground for children.
I would definitely recommend a stay here.

Bathroom immaculate.
Next to the best hotel in Berlin, the Adlon, and the British Embassy and 100 metres from Unter Den Linden. Many good restaurants nearby.
Unique Quality: So spacious, clean and new.
Fabulous views from upper floors (GoogleMap it).
Directions: Very Close to the Brandenburg Gate and the Reichstag

I just booked an apartment through 123berlinzimmer.de for my upcoming trip to Berlin, also used them last year without any problems. Stayed in a nice apartment in Prenzlauer Berg for 20 €/night/person.
Another good site always to look is craigslist.com the berlin section. If you don't immediately see what you are looking for in the adverts placed there (rooms or flats offered), you can post one of your own (need a room or flat for so-so amount of days). Many people are always looking to sublet or lease their flats or a room for a certain price and time. Also if you are looking short notice, this is good. ALso it's a easy way to make new friends, and if you visit regularly, to have a place you know of you can come back to if you make arrangements.
