I went to Crete a few years ago and we just hired a car and toured the island ourself. If you want to do it as part of a tour, most hotels have got several different operators they use and there are usually brochures and desks in the reception area.

I very much recommend a day trip to Santorni. It's an early start and you come back late at night but it's a beautiful place. All blue and white houses. There are lot's of operators offering this trip so shop around for the best prices.
You can just get the ferry but I'm not sure how it'll work once you get there. The towns are on the hill and it is a very steep climb. We did it part of a tour and took the bus up and a cable car to come back down. You can come back down by donkey but when we went it was 45 degrees so they didn't recommend it. Here is more info:

It is a picture from Chania, the second biggest city (the first one is Irakleio). Except this capital of Crete -which also has many attractive places- all other bigger or smaller cities are picturesque, most of them have an old town and a nice old port...
The island has four regions-prefectures: Nomos Chanion (Chania is the capital of it), Nomos Rethymnis (Rethymno), Nomos Irakleiou (Irakleio), Nomos Lasithiou (Agios Nikolaos). Be lost in their narrow streets!
Old monasteries

If you have the possibility to rent a car, you can visit the old monasteries (most of them orthodox) placed in the most remote and scenic valleys and mountains of the interior of the island.
Some of them can be quite hard to reach, even by car.
Senior Citizens

Seniors are treated with the most of respect in Crete as in the whole of Greece. Be very kind to elderly people and they will return your kindness.
Don't be surprised when a senior gentleman greets you in the street - it is casual to greet guests and he considers you guest.
While entering a shop run by an elderly person greet them with kind 'Yasas' or simple 'Kali mera'.
If a lady who could be your grandma talks to you in Greek in a cafe, just smile and be nice; she will be happy to see you satysfied.
Agios Pavlos - South Crete

Driving from Agia Galini to the West in Plakias direction, after Melamber turn left, pass through the Ano Sakturia and Kato Sakturia villages and follow Agios Pavlos direction.
The promontory
The promontory worth a visit itself, especially if you are interested in geology. there are some interesting rocky formation to see. It consist in many rocky layers of different color that come up from the ground and help to see how this land have been formed by the heart movement.
The beaches
There are two beaches. The main one on the left of the promontory have a few beach facilities, the sea is calm and there are some flat stone to enter in the sea. Good for snorkeling.
In the right side od the promontory there are a big, wild beach, You have to walk down a high dark sand dune to reach it. Be very careful and wear closed shoes to walk the dune. The sand is hot and your feet would be burned. This beach is occasionally clothing optional.
Starting from this beach you can walk on the sand until you reach Triopetra beach.
Ancient Falasarna

At Kissamos there is a turn off to Falasarna, a pleasant drive down to the fertile plain and some magnificent views on the way. A beautiful beach here and at one end of the beach a steep rocky hill is where ancient Falasarna stood. A throne like sculpture still stands today and at the end of the track the ruins of the ancient city can be seen. The swimming here is great.
