While desperately trying to securing a room in Urbino, we saw many places. I have chosen two that we would have used had they been available. That choice is based on cleanliness, location, and friendliness.

Hotel Raffaello is located only a few steps away from Raphael's House, in the hert of the Old Town Center.
All bedrooms have ensuite bathrooms.
Rooms have telephones, TV, radio, air conditioning, and mini-bar.
The views are of the Ducal Palace and/or the hills of the Marche.
This hotel building used to be the first seminary of Urbino, and has been a hotel since 1984.
Renovated again in 1995.
Important: Transportation to the main car park and the bus station are provided by the hotel!

Great location in the centre of Urbino. We paid 35 euros for a nice double room, with external bathroom (does not include breakfast). The owner is very friendly but does not speak a word of English! No email or fax, so have your italian phrasebook ready.

There aren't too many hotels in Urbino, or at least there weren't when I was there around 2000. (One was closed when we were there.) The first place we stayed at was a little grubby for my tastes--I don't mind a place being a little rough around the edges, but the bathroom must be clean! So the next day we moved to this more expensive place, which was not overly luxurious but very clean!
