Assisi to Foggis is quite some distance.

You can take a train from Assisi to Foggia, but it's a long journey (6+ hours) with more than one change: you'll need to stay at least overnight.

www.trenitalia.com/en/index.html for train times and fares in English.

You do not need to buy tickets in advance.

I don't think there are any suitable buses.

I think the best solution could be reaching Rome from Assisi by train (infos and timetables on www.trenitalia.it/en/index.html). Then taking the Ferrovie del Gargano bus (Rome, departures from Largo Guido Mazzoni in Nomentano district), which will take you directly to San Giovanni Rotondo (price is 22 euros, informations on http://www.ferroviedelgargano.com/, unfortunely only in italian language...).
I wouldn't suggest you to take a train until Foggia, because of many changes and a really long travel time...

The buses from Rome leave at 06:15 and 17:00. Journey takes 5+ hours, one-way fare 22.70 euro.

www.viamichelin.com will give you route and estimated driving times.

Assisi to SGR is about 425km, taking around 5 hours (or more, depending on traffic).
