Villa Tatyana: Friendly and cosy guesthouse
We stayed two nights at Villa Tatyana in November 2009. It was recommended to us by someone from Kaliningrad as being great value for money and they were right - we were very comfortable there.
The staff were friendly and helpful and it's located about 15 minutes walk from the centre. It cost 1600r a night for a double room with en-suite. There was a restaurant in the hotel, but we didn't try it. There is also a friendly hotel cat.
For people experienced in travelling within Russia - the decor was not Russian and nor was the bathroom!
The stairs are quite steep.

Apartment rental: Don't like Kaliningrad Hotels
There are plenty of guesthouses in Kaliningrad for those who don't like hotels.
Also, a lot of my friends from Europe prefer to rent their own apartments when they come a visit for a couple of days.
With internet and phone these days you can save money just by booking directly with some of the extended-stay providers, like RentKaliningrad or call a local real estate.
Also, i think, "Privet! / My Russian" russian language school has some unexpensive accomodation options.
Everything you would expect from a private apartment, but cheaper than hotel.

Rent a flat
As we travelled by car from one town to another four days, we needed accomodation for 3 nights. We stayed in three towns: Zelenogradsk, Svetlogorsk and Kaliningrad. How to find the roof? From our experience it wasn't very difficult but it's needed time.
First, you can find the estate agency in town where they can offer you to rent a flat or a house from private people. In Zelenogradsk we rented a two room flat with shower, toilett and kitchen for 500 Rub (two persons) for one night. It's cheap enough. We had a bit problem with hot water and the shower, but other facilities were acceptable.
Svetlogorsk is a good known resort with 5-8 sanatoriums. If they have free places, you can rent there a room with all facilities (breakfast included). This town is very cozy and many sanatoriums are reconstructed, clean and look good. The prices are from 1000 Rub and more.
Kaliningrad has big and very expensieve hotels, but there is another option - to find a place for one night (or more) from local newspaper adverts. There are many adverts offering to rent a flat for one night (we rented a one big room flat with bathroom and kitchen for 700 Rub, 3 persons) or for longer period (make a deal). It's much much cheaper than live in hotel.

Konig Auto Hotel: Non Tourist Business Hotel
A rather odd hotel, built onto the side of a rather modern (i.e. breezeblock, regular shaped but clean) motor vehicle repair business. They seemed a bit unsure about foreigners, and I saw none during my time there.
The hotel seems to cater for business travellers, is relatively nice for non Western Russian hotels, had a huge room, huge bathroom, modern furniture. We had an upgraded room, but you could get a standard room for about 200 roubles less.
Breakfast was not the typical buffet you may look for - it was a take it or leave it option of pork loin and rice with a dollop of ketchup, or daily variations on this offering.
It's location is not ideal - as it was just off a very busy highway from the city centre, the only real option to get in and out of the city is by taxi.
Although I would not rush back, only its location was a major inconvenience.
Nothing outstanding other than the size of the room.

Hotel Tshaika: Hotel Tshaika
Nice hotel in a quite area. The rooms are in a fairly good condition and breakfast is better than elsewhere in russia. One disadvantage is that the hotel is situated a bit far aways from the main railwaystation

There are several hotels, including a converted ship. In 1992 we stayed on a camping, which was little more than a bit of land with lots of stones lying in between the grass. Suffice to say, we didn't get much sleep! I don't know if the camping's still there. It was located behind hotel Baltica, a bit outside the city.
Great view at a lake, which is probably polluted.

Kamera otdiha: SLIP ON THE STATION!
Worrying about the accomodation in Kalinigrad? Slip on the railway station! Seriously!There is a good hostel - like facility named "Kamera otdiha", which used to be train crews' dormitory. Now it is publicly available, VERY CLEAN (2002) and has VERY NICE SHOWERS (2002). The price is good, too - 100 rbs (3 USD). per night in a 4 - bed room.
