There are quite a few relatively cheap motels and hotels along Valley Drive just off I-10 in the southern part of town, but this one has always shined for me.
I've stayed here twice: once in 2000 and once in 2006 and have been very impressed both times. Super 8's can be crap shoots as far as their clealiness and safety, but this one is particularly well-managed. The rooms are clean, the bed's clean, there's full cable (with HBO) and, the last time I was here, they even provided shampoo, which I never expect at the lower-end places. Plus, it's a very quiet motel, even though the floors creak a little and the a/c is a wall unit. There's a free breakfast in the morning (6-9) with toast, those little motel muffins, OJ and coffee.
The room includes a desk, table (in the singles) and a nightstand. No alarm clock, but it may have been stolen.
The real surprise with this place is the free wi-fi. It's not the most reliable, and it seems that they have two routers (one Linksys and one Netgear) on either sides of the hotel, so you begin to lose the signal in the middle, although it's still very much accessible. This was introduced recently, and is a very nice touch.
It's right next to the Motel 6, and is almost always the same price, but is a much nicer place and more worth the money. If you're on the road, Las Cruces is a better place to stay in than El Paso without a doubt, and this is certainly one of the better motels in town.

The hotel is about 1/2 block off of Valley. Use the Main Street exit off I-10.
