In these past couple of years, Staybridge becomes one of my top choices for longer-stays. It offers a range of accommodation types, from studios to family suites. All of them have a small attached kitchenette, free access to both wired and wireless internet, soft n comfy bed, a working desk, TV + DVD player, and 1.5 bathroom. The regular rate for a studio room is ususally around $79-$89, but might be a lot lower booking via Hotwire. (see hotel with the most facilities/amenities -- that's Staybridge!)
For this location, it might be best for visitors to either U of Rochester or Rochester Institute of Technology.
The Dartmouth House is a wonderful B&B run by Bill and Elinor Klein in a historical district about two miles from downtown Rochester. They really live up to their motto..."Where everyone is treated like royalty!" From the six course, gourmet breakfast to the four beautifully furnished, comfortable rooms, it is a quality stay with charming hosts.
I better not forget the always available coffee/tea service with homemade chocolate chip cookies either. There is also wireless internet. You are within walking distance of at least a dozen good restaurants (Bill and Ellie have a map for you).

Breakfast!! All six courses were different every day. While I was there, the main courses included an egg and sausage quiche, a blueberry strata and a cream cheese blintz.
