I'm living in Durham--I'd say you have some good choices for nice neighborhoods.
A lot depends on your price sensitivity and your willingness to commute. Many new developments are out in SW Durham, which is at least 15 or 20 minutes from the School of Science and Math. N Durham also has good neighborhoods at about the same distance.
In town, you can look at the Trinity Park area for some beautiful historic homes, but the prices can get pretty steep there. There are a few areas that are not quite as expensive (e.g. Old West Durham), but those houses don't stay on the market for long, so you will want a local realtor to help you.
