The hotels I stayed in with good swimming pools in Benin were both in Cotonou.
The Hotel du Lac wa the best pool as it is outdoors on a terrace overlooking the Lake. It is quite a big pool, clean enough and wasn't too busy. Towels are provided, but it closes at 6pm. It is open to non-residents for a charge.
The Hotel du Port also has a pool open to non-residents but this is much busier, although it is open late. It is a good size and also clean enough and outdoors.
Unfortunately the sea at Grand Popo is not safe for swimming! I didn't try it as it looked very scary and nobody did more than paddle. The pool at the Auberge Grand Pop is very shallow so you don't get a good swim but is OK for dipping.
Motel Abomey does not have a pool.
