I have seen travel recommendations to take the Toy Train to/from Matheran. From my 3 experiences, I have come to the conclusion that it is not a viable option for tourists.
In 2009, we tried to get on the train after paying for our entry fee, and were told visitors can only board from the starting station.
In 2010, we went to the starting station, only to learn that the train was not operating that day. I couldn't find any info in advance concerning this online.
In 2012, we got a little smarter and were checking some 3km away whether the train was operating. After being given the affirmative, we reached the train station some 15min later, only to find out that a) the train has been delayed by 1 hour, 2) there was limited capacty (the board said max 30 pax but the station manager was uncertain, 3) the ticket booth was not selling and there was a long queue in front of it. We were not given info when the ticket booth will open and whether the capacity would have been reached before it came to our turn.
Conclusion : Just park at the highest car park and walk up 2.6km.

Matheran is situated at approximately 8 kms from Neral. Neral is well connected to Mumbai & Pune by road, train. From Neral you can go by the century old toy train(soon going to be included in heritage) as well as a road on the hilly terrain. In Matheran you can just walk or hire man pulled cart or horse.
