Definitely, the best way to get to Jakarta is by Singapore Airlines. This was the most impressive airlines I have ever traveled on. The sevice was attentive and the food was an interesting variety of Eastern and Western dishes and exellent flavors.
I believe they have a public transportation system, but I did not take advantage of it so can't help you there.
One thing I noticed that was intriguing was the 'taxi ferry.' Guys on small motorcycles will zip you through the heavy traffic for a relatively small price. I didn't take advantage of that either.
Lucky me, I had friends with private cars and drivers to drive us where ever we wanted to go, No stress during rush hour (almost 24 hours a day) and very good air-con. Lovely.

When I was in Jakarta I was looking for a flight to Bali and ended up taking a flight with Batavia Air. We flew with a Airbus A320 which was a relieve for me as I`m not a big fan of flying with the Macdonald Douglas planes. On the flight we got something to eat. We got a bread roll and water which is not really that great but better then nothing. The flight attendants was friendly and helpful and the flight was good.
I would consider flying with them again.

Soekarno-Hatta International Airport (CGK) has a new spanking Terminal 3.
Coming from the city it is right before terminal 1 & 2 roundabout. Every taxi & Damri bus knows the place, just inform them your Terminal destination.
They have 2 lounges, Bakmi GM, free wi-fi all over the terminal and lots more.
As of January 2010 only Air Asia & Mandala are using the terminal.

I used Garuda Airlines and I have to say the flights is very nice. You pay abit more than the other airlines but the service is good and the planes is nice inside and also the food that you get to eat is not bad. The staff is very nice and very friendly and comes highly recommend to fly around in Indonesia if you not on a tight budget.

I used Lion Air to fly to Bali from Jakarta and also used Lion Air to fly from Jogja to Jakarta. I heard lots of stories about them always being very delayed and so on. Anyway I booked my flights on Lion Air and to my suprise I didn`t find them delayed. The flight was ok , the only problem I had on Lion Air is that there was no space in the overhead cabins as there was so many hand luggage brought on the flight. At least the flight wasn`t long as my hand luggage was placed under my seat. The staff was nice and friendly.

Soekarno-Hatta Airport is the international airport in Jakarta and is situated about 1 hour away from Central Jakarta.
There are 2 terminals in the airport. Terminal 1 is for the arrival and departure of domestic flights and terminal 2 is for arrival and departure of international flights. These 2 terminals are not within walking distance and so, make sure you know which terminal you have to be in. If you happen to get off the wrong terminal, be rest assured that there are free shuttle busses that runs between the 2 terminals and they are absolutely free of charge.

A straightforward airport, with departures at the upper level. Like many airports these days, you pass through a security point to get to the check-in desks and your luggagemust be strapped (done free of charge). You can return to the outside world afterwards if you don't want to go through to the airside until later.
There are a good range of shops, cafes and fast food joints on the landside and others after you pass through immigration. The security check is close to the actual gate, but again as at many airports, there is nothing after that security check, leading to the silly situation of people running around chasing you to your gate a full HOUR before the departure time, causing huge queues at the security check and then a lot of restless people at the gate (with never enough seats for everyone) for a long time. Very, very bad planning, but this is the model at a increasing number of airports now.
I found the Jakarta Airport duty free shops expensive and full of fake goods, which is fairly outrageous (as I believe, personally, that counterfeit stuff actually rips off consumers more than it rips off the brand owners). When it is effectively state-sponsored, as it is when it is openly on sale in a duty-free shop, then it is appalling and I am surprised that there aren't moves to stop it!
