There are 7 Lion Air flights per day linking Jogja to Jakarta, for one hour flight. The Economy class on this company is rather comfortable, and for one hour, my long legs could endure it. If you are on a hurry or want to spend as much time as possible in Jogja, the plane is convenient.
I took the train to go to Jogja and returned to Jakarta by air.
Adi Sucipto airport of Jogjakarta is located about 9 km from the city centre and can be reached in less than 20 mn; you have to check in one hour in advance; there are a few shops for those who have a last minute shopping urge. In many Indonesian airport are “VIP (haha, who is important people?) lounges” you can access by paying 20.000 rupiah; soft drinks, food and a fluffy armchair.. . . . arrival at Soekarno-Hatta local arrivals in Jakarta; DAMRI buses or taxi to go to the city; here, it takes one hour or more to get to the city, as Jakarta is just one of the traffic jams capital city of the world!
The fare Jogja-Jarkarta was 269.000 Rp, promotion price you can get if you book more than 3 days in advance; regular price is 429.000 Rp; check their website or as your travel agent.
Garuda, the national airline of course also has flights between Jogja and Jakarta: 9 per day, regular fares are between 428.000 and 560.000 Rp.
I read sometimes on the VT travel forum about “cheapest” mean to here or there. . . . Of course travelling on budget, people count every dollar, but I think that has to go to some point! Transportation in Indonesia is very cheap, and I do not understand spending hours on internet or with travel agents to save 5-10 dollars (50.000-100.000 Rp) for a trip across Java (or whatever trip). The hours lost in “saving” these dollars are lost for relaxation, reading, getting documentation about the trip, trying to know about the destination. . . . Well, matter of priorities. . .

The best budget airline in Asia zone, Air Asia operates one daily flight flying between Singapore, Kuala Lumpur, Jakarta and Yogyakarta. The ticket is cheap, the service is not bad, but the aircraft is certainly not THAT new. Yet, food selling on board at a reasonable price is not so bad comparing with its competitors like JetStat and Tiger.
What I really want to complain about this airline is they do NOT offer enough counter at Changi Airpot for check-in. We queued for more than 50 minutes and did not have a chance to enjoy shopping facility in one of the best airport in the world.

We booked our flight from Bali to Yogyakarta before we left home also.
We booked with a travel agency in Bali. After we arrived we went by the office and picked up our plane tickets.
Our flight was aboard Garuda Indonesia. I read mixed reviews about the airline but our flight was flawless. On our flight back to Bali there was a delay but not long.

Yes I think you can get the VOA, just as long as they have International Airport, for Surabaya, Bali and Jakarta, yes ofcourse they accept VOA because there are Big Cities. Even Sepinggan Airport Balikpapan they can accept VOA, because they have International Airport.

There are actually several mode of transportation can be taken to Yogya.
There airplane from Jkt (also from Surabaya and several major city in Indo), train and also car/bus.
Airplanes from Jakarta serve by Garuda Indonesia, Lion Air, Adam Air, Wing A ir,Sriwijaya and Air Asia. Takes less than an hour to reach Yogya by plane from Jakarta
If using car/ bus, it will takes around 12-14 hours to reach Yogya and if you prefer train might be around 8-10 hours.

Update: As of 26 May 2006, flights from Singapore's Changi Airport to Yogyakarta's Adisucipto International Airport ( 8 km east of the city) have been cancelled owing to the earthquake ( See Singapore's Channelnewsasia website). Flights have been diverted to the neighbouring city of Surabaya.
If you are travelling from Singapore to Yogyakarta, chances are you'll hop unto Indonesia's national carrier ( Garuda) to take a short flight from Changi Airport to Yogyakarta's Adisucipto International Airport . Alternatively, you can take Singapore's Silkair service to the neighbouring city of Solo and travel to Yogya by cab ($20). Either way, the journey is comfortable. Just remember to save about $8 in cash when you do return to Singapore, that's for the departure tax at the airport.

Adisutjipto Int'l may not offer all the amenities a pretentious, unimpressed traveler may yearn for, but having a couple of internet stations and a couple of decent souvenir shops is good enough for me. actually, one of the better, more compact airports I have been to, whether in Asia or wherever.

So my flight from Jakarta to Yogya roundtrip cost me 820,000 IDR (That's around $85USD). I bought that flight upon my arrival at Soekarno international airport.
I contacted the Garuda office in NYC and my exact flight --- for the same exact seat ---- cost $150USD! (A big difference in price, no?)
You might say that had I bought the ticket in NYC, at least I guaranteed myself a seat on the plane.
One point I'll add for Jakarta-Yogya flights is there are ALOT of them during the day. Thus, there were some empty seats on both the to/return trip.
My tour guide advised me to take LionAir next time. It's a locally owned airline that flies from/to select cities. The scheduling is not as accomodating, but it's stll cheaper. How cheap? I have no idea.

Only Garuda Indonesia flys direct from Singapore to Yogyakarta. There are always offers being offered so checking the airline's website may bring surprises.
Flights to Yogya are on every Tues, Thurs and Sun in the evening and the return flights to Singapore in the early morning every Mon, Wed & Fri.

We flew to Yogyakarta from Mataram , Lombok on Garuda airlines. The flight only cost us about £30. It was no different to any other airline except for the food perhaps - small dried fish in a peanut sauce (it tasted better than it sounds). The flight was only about an hour long.
