From Tokyo take any number of railway lines. The Toyoko Line from Shibuya is fairly convenient, and if you get an express train takes only about 30 minutes. It's cheap too - only 260 yen one way (about US$2).

There are several boats running along the coast, from peer to peer. A short trip with good views of the city travels from opposite the convention centre (Seabass Pier, opposite the Convention Hall, into the Mirato Mirai 21 complex, near Yokohama Station) to near the Yokohama's Tower and chinatown. I don't remember if it was leaving hourly or every half hour, and it was about 600yen (but you can walk if you prefer, the boat ride takes 20 minutes)

If you plan on traveling around Japan I would reccomend purchasing a rail pass. The rail passes are valid for 7, 14, or 21 days. They allow you to travel for free on any JR bullet train (except the fastest line), regular train, and bus.

The Japanese rail system is VERY confusing. Yuri told me even some Japanese can't figure it out!
