The Hakone Free pass isn't actually free at all but it is a pass which includes a round trip ticket on the express train from Shinjuku Station ot Hakone Yumoto or Odawara. It will include all types of transport in Hakone (see the list when you buy it) and will make travelling quicker by not having to queue to get a ticket. You can also obtain a small discount on some of Hakone's attractions.
You can buy the 3 day pass at Odawara Station.
(note Tickets is actually spelt Wickets...it amused me at the time).

Fujikyu Line's Mt. Fuji-bound bus leaves from Kawaguchiko Station. From Tokyo, the Chuo Highway Express Bus departing from Shinjuku's West Exit is the most convenient. Transfer at Kawaguchiko Station to a Fujikyu bus bound for the Mt. Fuji 5th Station. Exit at Kawaguchiko Station. If you plan to climb from the base to the summit, take the Highway bus to Fujiyoshida Station. The Fujiyoshida Tourist Information Service is located there.

It's much more fun to explore Fuji and Fuji Five Lake by driving. Portable navigation system provided by most car renting companies made driving around Fuji more feasible. However, you must able to read some kanji in order to understand the basic operation of this system as there was no english version.

The best way to get to the Hakone area is to drive or take a tour, but on the way back to Tokyo I enjoyed the Shinkansen (bullet train). This was something I wanted to do before I even got to Japan and when I had the chance to ride on the train I was overjoyed. I was not disappointed. The train ride back to Tokyo was great. You can catch the Shinkansen at the Odawara Station. http://www.japan-guide.com/e/e2018.html
