The best and cheapest way to reach Shinjuku and Ginza is to take the Tokyo sub-way station and stop at the Shinjuku and Ginza station (or the nearby Tokyo station with a bit of walking) respectively. The sub-way system in Tokyo is very complicated so you have to be very careful to find your way around, especially at the Shinjuku station which is really huge with many different lines. However, there are signages in English which will provide some help. If you are at Tokyo sub-way station, do admire the beautiful architecture of this historical station as shown in the photos.

It costs a bomb to travel by cab from the airport to Shinjuku so don't terrorize your pocket. Take the airport limousine bus or express train . I took the bus and it cost only 3000Y and takes about 2 hours to get to the city. The counter folks understood English and accepted VISA .
