The absolute best way to travel around Malaysia is by bus. It's cheap, fast and comfortable. I can really recommend it.
While visiting Kuala Lumpur, I recommend not renting a car. If you are not familiar with the city, it is difficult to find your way around. Taxi's are affordable (6-7 USD) for most inter-city trips.
By plane for the small islands,by boat from coastal place to coastal place.By bus or train,on the islands by boat
WHen you hire a car to take you somewhere, be ready to die. It's not safe.

I took the bus everywhere! It was very easy, and the buses were generally in good shape and quite comfortable.
Tuk-tuk is overpriced, bus is very cheap but can often be old and rattly.
Most people take a motorboat to get from Jerantut to Taman Negara. It's a couple of hours, scenic, and a great way to kick back.
