Please note that we visited SR in 2005, the prices might have changed.
My friend and I had a very nice experience on taking the taxi to SR. It my be a bit expensive but if you have money to spare rent a taxi. It would definitely save you from a lot of hassle and anxiety....giving you more energy to enjoy Siem Reap better.
Fares:
$25 - Poipet Border up to your hotel. This could definitely be negotiated but as I have researched, the prices of gasoline went up drastically so it is a fair deal....travel time is 4 hours by rough road. $20 a day around Siem Reap.
This might seem like an advert (and it is!) but if you plan to go to Siem Reap, please contact "Pov"....it would definitely help him earn a more decent income. Tell him, he was recommended by Isa and Myla from the Philippines. He is a very nice guy who took care of all our travelling needs while we were there. He is funny, eager to learn, industrious and most importantly trustworthy. I left my IBM notebook in his car while we were sightseeing and true enough, he took care of it as if it was his own.

This tuktuk looks interesting with it's pretty and colorful design.
It is only a few minutes ride from the Aranyaprathet Bus Terminal to the border. We paid 40baht (for the 2 of us). The driver drove us up to the busy and noisy market in Poipet.

We used this mode of transportation in 2005 so please note...the prices may be outdated, the way of going there would be pretty much the same.
Proceed to the Northern Bus Terminal and from there you'll have an option to take the first-class or second class buses. We took the first class bus and we paid 164baht...the fare is for an air-conditioned bus with squat toilet (not that clean) and free juice+sandwich. It was a smooth 4 hours ride.

This is the Aranyaprathet Bus Terminal. From here you may take a tukuk to the border. There are so many touts here. We rode the first tuktuk that comes our way...of course haggle the fare before it takes off.

Travel to Aranya is simple - take train from Hua Lamphong Station in Bangkok to Aranya. There are two trains daily, one early morning at 5 plus while the other at 1330hrs. As the tickets do not tally with the no of seats available, remember to board the train earlier to "book" a seat for the 6 hours journey :)
Travel from Aranya to Poipet - walk to bus stop and wait for truck to border. Cost at 10 baht to border. Timing is half an hour from 6 am, though the timing is not that punctual :P. Try to travel earlier as the immigration queue is quite long.
