Quirigua is located at one of the most important highways in Guatemala, the Carr. al Atlantico. All buses going from/to Guatemala-Flores or Chiquimula/Esquipulas-Puerto Barrios will drop you at the entrance of the village of Quirigua, the road to the ruins or in Los Amates (1,5km from the Quirigua village, where you will find an ATM and more "comedores" (restaurants).
You can pick you buses in the road as well, but I think it is easier to get to Los Amates (as I did). It is just a $1 ride (5min) with a tuk-tuk to get there
