Fly to St. Thomas and you can take a ferry to Cruz Bay (or Caneel Bay) from Charlotte Amalie (or Red Hook).
Rent a Jeep or get a taxi. I highly recommend getting on a boat to explore the island as well as the other nearby islands.

St. John has no airport, so - since it is an island - the only way to get there is by boat. The easiest way to do this is to take the ferry from either Charlotte Amalie or Red Hook to Cruz Bay.
RED HOOK, St. Thomas - CRUZ BAY, St. John
Transportation Services
$5 one way, luggage $3 per piece
15 to 20 minute ride Daily
Leaving Red Hook 6:30AM, 7:30AM
then hourly 8AM - Midnight
Leaving Cruz Bay Hourly 6AM - 11PM
CHARLOTTE AMALIE WATERFRONT, St. Thomas - CRUZ BAY, St. John
Transportation Services
$11 one way, luggage $3 per piece
45 minute ride - Daily
Leaving Charlotte Amalie 9AM, 11AM, 1PM, 3PM, 5:30PM
Leaving Cruz Bay 7:15AM, 9:15AM, 11:15AM, 1:15PM, 3:45PM
As you can see, the ride to Charlotte Amalie is longer and more expensive.
