Katapola is the harbour where you'll arrive, but the capital of the island is Hora, located up in the mountains, just 10 minutes away by bus, and the main communications hub.
It's a tiny white washed village, full of bars, cafes and quiet restaurants.

There are few ferries to/from Amorgos, and most of them come from Naxos/Paros.
So if you come here from Naxos, you cannot easily go further, but will have to return to Naxos/Paros to transfer there to other islands.
