If you are catching a bus to the airport - BDS Brindisi Casale Airport - from central brindisi the bus stop is 50m from the train station and just across the street from the Hotel Majestico. The bus has aeroporto written on the front when it arrives and the stop has a sign which shows the current stop name - highlighted - and the aeroporto stop in its list.
A taxi from the airport to central brindisi is about 20 euro. The bus is 5 euro.

There are very many companies that operate betwen Brindisi and other ports, especially to Greece and Albania, those are the most frequent routes. You can check the complete list at the website of the port of Brindisi (http://www.porto.br.it/enindex.html), or search for individual ferry lines for the schedule.
If you arrive to Brindisi by ferry, even if you arrive from a Schengen country (like Greece), you will be asked for the passport and go through customs control. They do not have separate docks for the ships coming from Schengen and out of Schengen territory, all the cars are exiting on the same exit!

If you have just caught a ferry from Corfu to Brindisi there is a free shuttle which picks up just outside the port building and drops off at the base of the pedestrian street near the water in central brindisi. Walking away from the water up the pedestrian straight to the end will take you to the train station. No idea about scheduling. It seemed to appear 15 minutes after I arrived at the port building.

Brindisi - Ferry port to Greece

This is a very good place to get the ferry to Greece. I do not have any pictures anymore of this area but I do have many fond memories traveling with my NATO friends.
