The most comfortable way to come to Tomsk is airplane. As far as I know there are 2 aircrafts that have flights here, Krasair and Sibir'. I used Krasair and it was RUR 8500 (EUR 240) to and back for 4 hours 30 minutes fly (one way). If you want to get taxi it is possible to get it for RUR 250-300 (EUR 7-9) to the center of the city. There's no way to get to Tomsk for cheap. Both airlines, s7.ru and krasair.ru, charge $400+ for Moscow-Tomsk.
