We found Stockholm to be a very beautiful city (though I am told it is most beautiful in summer when we were there...not so pretty in the middle of winter).
One thing that I found a pleasant surprise was all the water! The city is scattered across a series of islands, and one of the most popular sightseeing methods is by water.
You can do relaxing boat tours around the city. We were tempted to do once such tour that takes place on a Viking longship, there are even burly Viking warriors on board for your entertainment....it sounded like fun, but unfortunately we ran out of time.
If you purchase the Stockholm Card, a free boat tour is included in the price. The tour isn't spectacular, but it's nice to relax and see the city from the waterside. It does give you the opportunity to see some things you may not otherwise visit. If you're more interested in history and such, a bus tour may be more suitable.
Either you are tired after the long walks on Stockholm streets, or you are short in time and can't search every city nook and cranny, take the boat trip. I took the Under the Bridges of Stockholm one and liked it very much having possibility to take a look at most of the big city areas. It's easier to find your feet in Stockholm after you saw it's main parts location from the water. Besides, floating on the ship board accompanied with the guide telling you historical facts about all the places
Stockholm Sightseeing runs a number of different boat tours on the water around Stockholm.
My recommendation is the 1 hour long "Royal Canal Tour". But please avoid the trip "Under the Bridges of Stockholm", I was quite bored after that two hour trip.
It would be hard not to go around Stockholm and not get on a boat somewhere. If you really want to see all the islands this is a great adventure. However, if you want to flare it up with some good ole Viking feel then you could take a longboat tour. They serve food on these boats as well.
Sightseeing around the city is a must!

Do a baot trip around the canals. I did a 1 hour one with 'Stockholm Sightseeing'. It was pretty crap, for 100KR(8GBP), but I reckon some of the others would be better.
Djurgården, is a park with zoo, and open air museum. On a nice day, its worth sitting and chilling out here.
Stradsholmen -check out the bars/clubs here.
Shopping - plenty of shops to check out.
Buildings - plenty of intersting buildings, mainly the royal palace.
Museusm - loads if youre into them.
