Of course there are several good restaurants all over the town and even plenty of small Bierstuben offering cheap lunchtime food - but I can give you some insider-tips which make it easier for you to find the typical restaurants to experience Basel or in general the Swiss food.
Do you know the food Rösti? Typical Swiss, but really good! You eat the best Rösti in town in 'Hasenburg', a place located in the old town. Even many people from Basel go eating there - a traditional small restaurant.
Another place to eat and drink traditionally is the 'Harmonie', as well located in the old town, quite next to the University. A typical tea-restaurant is the 'Roter Engel', a silent place in a beautiful small court in the old town. Just don't worry if an old man comes to you asking to play chess with him! :)

If you have some expendable income, a restaurant I recommend is Stuki's in Bruderholtz. A more reasonably priced restaurant is Schloss Binningen.
Stuki's is one of the finest restaurants in Switzerland and is expensive but worth the experience!
The longest meal I ever had was here. Lasted 3 hours but it was due to the leisure pace. I did not feel stuffed or bloated afterwards.
Favorite Dish: Too many fantastic items to narrow down to a favorite. I usually have the businessman's lunch regardless of what is on it. I love the mystery!

Manor sells the same formula throughout all of Switzerland.
